pfft, i'm pathetic. only webcomics I read are Homestuck and the finished Memoria. Lots of people here are already suggesting Homestuck, so Memoria... it's amazing, yes.

I will forever recommend
Archipelago to everyone, ever. It's well written, has great characters and you can observe nine years of art development. I can't stop loving it and I always come back to it. Updates three times a week.

AWFUL HOSPITAL: SERIOUSLY THE WORST EVER is pretty good
but be warned there is a lot of body horror/gore/needles/disease/general icky stuff, heh;;;

The artist of ARD also started a new webcomic called Stand Still Stay Silent which can be found here:

amazing and I'm in awe of how she's capable of updating five times a week.
If you're into RPGs I would also suggest Looking for group (
http://www.lfgcomic.com/). They have both a main story (which I recommend reading first) and side stories that take place in their universe. Starts out a bit shaky, but the art and storyline evolve over time.
For fantasy with a bit of political intrigue, Blindsprings (
http://blindsprings.com/). Once again, absolutely amazing art.
Guilded Age (
http://guildedage.net/) is also fantastic.
And for a bit of a change of pace, Retail (
http://retailcomic.com/). It's a syndicated newspaper comic about retail workers and their customers. Updates once a day.

Homestuck, totally. Also, do Korean webtoons count (they're not manga! A lot of people seem to confuse manhwa and manga ...)? They're really hot in Korea right now and the site has started official English translation. :D

Slightly dammed. It's pretty good. Some of the art at the beginning isn't very good, but you can really see how the artist progresses as the comic goes on. :)
