When I decided to join FR, I wasn't sure if I planned to stay or not and, on a whim, named my progenitors Yagami and Amane after two of the main characters in Death Note. After trading away their first clutch for some unrelated babies to expand my lair with, I continued the naming theme, not having any better ideas in mind for them.
From there, it's kinda steamrolled into a full-on Death Note theme for all my dragons. I've even gone so far as to hunt down specific color schemes and dress them like their patron character accordingly and base their personalities off of them.
I came to learn later that a friend of mine keeps a Warcraft theme in her own lair, and another friend has been collecting nothing but grey/black dragons with various colored wings in her lair as embodiments of a drow elf RPG she had once been involved in.
I thought it was pretty interesting and that there must be other people out there who do similar.

Most (though not all) of my dragons are following somewhat of a music theme. Lacrimosa, my progenitor, is named after Mozart's work. I also have Requiem, Sonata, Hymn, Adagio, and Aria.
I do have a few oddballs, though. :X

My lair doesn't have a theme YET, but I think it is starting to take a liking to Magic: the Gathering. *hangs head in shame*

I tend to stick to names from the color spectrum when I don't have any other ideas. It's not really a theme I guess but it's my back-up plan. [also hangs head in shame]

Hehe, I do have a theme. And like you, I didn't intend for it. When it came to my dragons, all I could think of where greek god names, or just greek or roman names in general. I spotted the pattern by the fifth dragon, and decided to go with it. :)
With that said, my dragons with a god's name do not follow the sort of mythos exactly to their particular god... Like I have Erebus and Hera as mates, though in the story Hera was married to Zeus.
Though since I figured out my theme and went with it, if I knew two dragons where going to be mates I named them corresponding names. Like Charon and Acheron. Charon was the ferryman of the underworld, and Acheron is a greek river that was believed to run into the Styx.
I do have Hypnos (son of Erebus in myth and in my lair) and his wife/mate Pasithea. So some do follow the myths in that sense... Just not all of them. |3;
