You can only bond with one familiar of each type - if you have 3 in your inventory and none on your dragons, how do you know which one is the one you've bonded with? Or does the game keep track of the info and just apply it when the familiar is attached to a dragon, so that whichever one is left will be at the same bonding level?

All familiars of a certain type are treated as the same by the game. So even if you sell it, then buy it again later, the breeding level will be the same.
