I was trying so hard to keep all my dragons in my lair for years, but I ran out of lair space (and food) CONSTANTLY. I've started keeping the ones with the most well-matched familiars, once they're awakened, in my hibden. I still think the price increasing for the same amount of spaces totally stinks, though, they really need to fix the cost of lair space.
