Technically speaking, at just 10kt each, all 3 Remove Gene scrolls are technically the cheapest, but they simply revert a gene to Basic.
Speckle is the cheapest Primary at 125kt, followed by Tiger at 135kt.
Stripes and Freckle are tied for the cheapest Secondary at 90kt each.
Underbelly is the cheapest Tertiary at 150kt, closely followed by Lace at 155kt.
Additionally, unless you count the brewing materials, all Baldwin genes are notably cheaper than most of these; only Capsule gets as high as 110kt, the rest are 100kt or lower.

Ground/Fissure are free with patience at Arlo's, and should run you less than 50k treasure for both together in the auction house.
Smirch as a tertiary should only add about another 10k treasure on top of that, or is free during Night of the Nocturne.
All three punch above their weight for rarity, too. The only thing less common are the gem genes. So if you are breeding dragons and want a good chance of passing on the
other parent's genes, these are good, cheap options.
The coliseum genes run cheap, too. You should be able to pick up Python and Morph for about 130k or less. The coli ancient genes are probably cheapest, IF you have an ancient to start with. You can fully gene a Gaoler for less than 30k with Spirit/Phantom/Weathered, a Veilspun for 20k with Arc/Loop/Flecks, or a Banescale for under 10k with Candycane, Sugarplum, and Skeletal.

also while we've talked about just genes, i believe the cheapest breed change you can get is the nocturne breed change. it currently goes for ~25g on AH but i've seen it drop down to practically nothing during NOTN.
