When I'm on mobile and the tooltips pop up they can sometimes appear in the wrong place. Sometimes they've appeared over the button I need to click or outside of my phone's screen, then trying to get rid of it or re-position the tooltip has been annoying as well.

And the links on the left hand side are very small for mobile. Maybe if there was a drop down menu or if it recognized you're on a mobile device and made the links more accessible would be a nice touch too.

Things feel too big for a phone screen on mobile, especially the navigation menu and the dragon page menu.

I'm on mobile about 25% of the time so it's nice you're working towards a better mobile site!

-Notifications
-Anything with a tooltip that is also an action, like coliseum items and spells
-Auction House tooltips for anything with pop up picture.
Example: I want to see a dragon's exact colors, but when I click, the full size preview either loads over it or instead of it.
So far this has been a problem for me when searching for specific colors or when looking for item descriptions for lore writing.

Familiar bonding and Notifications bother me the most

Certainly the notifications bar, as others have been saying! Familiar bonding can also be a bit annoying, though I generally do that on the computer.

Has anyone mentioned not being able to arrange dragons?

Skin/accent tooltips are a pain. If I want to see the name of a skin or what it's from, I have to go into the preview window, which often takes some time to load.
