Yes, the type of goo that comes out of the Brew differs if you use different items. To quote from the wikia:

Outside of the list that SeaSwept gave, you should know that the specific colors for each type of Brewed item is entirely random. Putting in an expensive/rare item is just as likely to get you a rare Brew as a cheap item is.

Yup, the RNG decides what color you're going to get separate from the rarity so throwing in a shiny star item doesn't enhance your chances of getting a rarer color at all!
