Mass Effect series, especially ME3 had so many emotional moments, that I can't count them all. The things about Mordin, Legion... The final scene, where the reapers collapse, dropping dead to the earth ground and the soldiers are cheering almost made me cry (for joy)... not to speak about the sad fate of Commander Shepard. ^^
Dragon Age Origins was also great. DA2 not so much. I still have to play Inquisitions. :>
Journey and Flower (thatgamecompany) are also my favourite emotional games. The ending of Journey is just epic. ^^
Oh! And Heavy Rain made me feel sad most of the time. But I was happy, that I didn't do so much wrong. The father and his son both survived. ^^

-When like almost every single Dark Brotherhood member died in Skyrim I shoudn't have gotten attached to murderers but I did

FROM A CHARACTER WHO JUST SO HAPPENED TO BE MY FAV. THE GAME MAKES YOU KILL HIM. YOU CANNOT AVOID KILLING HIM. I CRY

The game that probably gave me the most feels to young me was Chrono Cross. Probably because it was the bleakest thing I did play until later on when I could play things I couldn't get my hands on. :P

This may sound silly because the plot ends up going downhill at this point (well, more like being halfway full of "what"), but there's a point where you switch bodies with the big bad guy. After it you do so you're put into this dimension that looks like a painting, where you meet up with Harle and another prisoner.
Then starts this scene with Harle that just... bam. She just started talking about how time will leave you behind forever because you're now completely useless, and it just struck a chord with young me for some reason.
Also the scene where FATE literally threw Robo's brain in the garbage on the side like nothing happened. Whoever thought the good future would feel so regretful?
