It refers to any gene found in the
Gem Marketplace. You can't obtain them from anywhere else on the site (not counting
Roundsey's Raffle or the
Auction House), and they're the least likely tier of rarity to be passed down through breeding, making them rare even among breeding pairs.
Check out
Breeding Rarity Comparisons to see what I mean about breeding odds. If you breed a Gem gene against anything besides another Gem gene, it can have less than a 3% chance of being passed down to their hatchlings.

Why, yes; the
Gem Marketplace! They're all permanently available in unlimited supply, and it's a bit too long a list to comfortably transcribe at reasonable length. I also can't find an existing guide that's fully-updated with all genes, sadly (besides the
breeding comparisons I already linked).
You can use the search options to narrow down the listings to "genes," or use the
Game Database for the same effect.
