I'm trying to use the inherit alpha setting, but every time I save and exit, when I next reopen the file the inherit alpha is no longer enabled on the layers I had it on. Is there something I'm missing?

That's odd. Do you save your projects as KRA files or other files?
And which version of Krita do you use?
Edit: Tried it with PSD. Programs like Photoshop and SAI handle Inherit Alpha and Pass-Through a bit differently, so they are incompatible. Save them as Krita files and it should work, theoretically.

Now my com doesn't have to suffer having Krita constantly open XD
