Sorry if this is an odd question or just plain out stupid (;^;)
So when we bred and exalt the parasite parent, and we have two or more parasite babies are we able to keep one of them to breed future generations and AH the others? or do we have to AH all of them?

You can keep one of the hatchlings for continuing the lineage in your own lair. I have been doing that since I first received a parasite. Just be sure to indicate that the previous parasite is exalted (or noted that it is exalted as in the dragon bio like I have in the dragon below)

Gypsum had four parasites. I am keeping the first girl and sticking the other three on the AH. Ping me and I'll send you one for free though.
