I've seen a few different threads about each specific issue, but I thought I'd make a comprehensive thread for every art fix that is needed following the recent eye update. Please forgive the lack of fancy coding, but I still tried to make everything easily readable.
Please note: Additional issues brought up by users & suggestions to those have been included in the second post, as this post was getting very long. Common arguments against and responses to that have been included as well. Please read both for a full understanding of all the issues, thank you!
For any comparisons between old and new eyes, feel free to use this old URL generator made by @idlewildly.
Multi-Gaze
White Outline
There is a visible white outline around the multi-gaze eyes, especially visible on dark dragons.
Update: This has been fixed as of 20/06/2018.
Discolouration
Some hatchling breeds seem to have discoloured eyes on Multi-Gaze, visible in Light, Lightning, Ice, Plague and Wind. They almost look as if colour dodged.
Update: A lot of this has been fixed as of 20/06/2018. Some parts, such as the Fae Lightning eyes, remain discoloured.
Compared to other hatchlings that do not exhibit this issue:
Breed Matching
Many of the Multi-Gaze eyes do not match the eyes of the breed.
Mirror eyes do not have pupils, but the Multi-Gaze eyes on them do.
Tundra eyes do not have slit pupils, but Multi-Gaze eyes on them do.
Same slit pupil eyes issue as for Tundras.
Another slit pupils issue.
Gene Matching
Multi-Gaze clashes with some genes, breaking the 3D illusion and just looking clunky. Thank you to Zeldismatic for pointing this out & providing examples.

Quality
In general, many users have already complained over the quality of the Multi-Gaze eyes. They look copy-pasted & rotated around, the placement on them is awkward and doesn't match dragon bodies. It has lazy implementation, and it would be nice to have them integrated better into each breed and gender.
Here are some examples, but I say this entire eye type needs an overhaul.
New Lineart, Shading and Colours
Lineart & Shading
Many users have complained that the new lineart on eye recolours renders many breeds' pupils too light to see, or blurs out the pupil/shading of the eye. The shading is very light and barely visible in some cases, leading to a flat/dead eyes appearance.
This can be especially seen on dragons with the Common-Rare eye types vs Multi-Gaze, which for some reason seems to return a darker pupil.
Update: As of 20/06/2018, Multi-Gaze no longer returns the darker pupil to dragons. Pupils have been standardized as lighter, and comparison now can only be made via viewing old dragons. Examples have been removed as they no longer illustrate the issue.
More examples of old eyes vs new eyes provided by @idlewildly here. Here's one example posted by @Ningyo, please let me know if you'd like me to remove this.
Old eyes:
New eyes:
The shading seems almost entirely gone, the eyes look a lot brighter and have no depth to them.
Additionally, users have also complained that dragons have different eye shapes now (Guardians, female Bogsneaks) and would like these reverted.
Colours
Many have pointed out that with the new colours, some of the old ones were totally lost and even different rarities no longer match what we used to have. This ruins a lot of already-existing dragons, especially since there is no way to change them back at the moment.
This is especially the case with flights that used to feature lighter-coloured eyes, but have now been darkened or altered hue-wise.
Wind has shifted to a yellow hue:

You get the idea. More can be seen, once again, in the gallery provided by idlewildly here. Also, this post allows you to see your dragons with old eye art, so you can see further changes yourself, though this might not work in the future. The generator linked at the top of this post is another option, linked again here.
Variety
Another complaint about the new colours I've seen is that there is not enough variety in certain flights. Many of the colours used are similar to each other, when instead they could feature a new hue (or perhaps something reminiscent of the old eye colours).
For example, take Wind Common:
And Wind Unusual:
Water Common:
Water Uncommon:
(There appears to be no actual hue change, just darker shading similar to the old eye type).
Lightning Common:
Lightning Uncommon:
(Same issue as above).
You get the idea, hopefully. There is not enough colour variety in different types of eyes for some flights.
Sclera
Certain breeds have lost their sclera, which many have considered to be a defining feature of these breeds, an aspect that differentiated them from the rest of the dragons.

Primals
Quality
A lot of the Primals have art that doesn't match very well with the general art style of FR and the dragons. Many of the eyes look stuck on like stickers or 2D toys instead of actual eyes.
Plague Primal looks more as if a dragon has some jelly splattered across the face that they should probably wipe, instead of actual eyes.
Lightning and Ice both look very 2D and flat, but could easily be fixed with a little more & darker shading to add depth.
I.. don't even know what to say about this, but these are really... unfitting. It looks more like an anime joke edit than a real FR eye, and doesn't seem reflective of Lightweaver's vibe at all.
Suggested Fixes
Here's a list of suggested fixes to the issues outlined above:
Note that this thread is for an art fix to the currently existing eyes, and thus does not touch upon the issues of Primal eyes as triggers, however that is a very valid point that should be considered on top of everything mentioned here, perhaps in its own thread.
If I've missed anything out, or if you'd like to provide more examples of issues mentioned here, please ping or PM me. I'll do my best to add anything I might have forgotten so that it's all neatly available in one place for easy referencing.

Suggested Fixes
Here's a list of suggested fixes to the issues outlined above:
- Rework the Multi-Gaze gene entirely so it looks better on all breeds; alternatively, at the very least remove the white lines from copy-pasting/resizing.
- Fix the discolouration of the Multi-Gaze outlines on some hatchlings & flights.
- Adjust Multi-Gaze so that pupils match the breeds they're on, including pupil-less eyes for Mirrors.
- Adjust Multi-Gaze lineart so that it does not clash with genes like Spines or Filigree and similar.
- Provide a way for users to return to the old eye type, either via a new eye type (such as the "Legacy" eye type suggestions going around), or by reworking the current Common eye type to return to the old one. If you go with the former, please ensure there is an easy, accessible way for users to get this new eye type, so that old-time players with 100+ dragons such as myself don't have to spend hundreds of thousands of treasure or gems to simply go back to an old & well-loved look for our dragons.
- Darken the pupils on existing lineart.
- Darken the shading and ensure eyes do not look "blurry" or "blind".
- Provide more variety in hues for the flights where two rarities are very similar to each other.
- Return the white sclera to the breeds that had them before the update.
- Rework or reshade some of the Primals so that they look more 3D and like they belong on the dragon rather than just having been slapped on top.
