Breeds and genes appear to operate on a tier system - the higher the tier, the less likely it will appear when bred against a lower tier. Breeds/genes on the same tier will have an equal chance to appear, and all breeds/genes on the same tier appear to have the same percentage chances against other tiers. (That is, a second tier clown gene has the same chance against a ripple gene as a stripes gene would have against a seraph gene.) The two following charts show this tier system, to the best of my knowledge:

Gem genes seem to be universally the same tier on the high end, and all basic and plentiful dragons together at the low end. Breeds and genes available in the marketplace for treasure are mostly split between the common/uncommon tiers.

For the second chart, the number on the left in a cell is the chance of getting the tier on the left, while the number on the right is the chance of getting the tier on the top.
So if you want to compare stripes to seraph, you'd look up common on the left and uncommon on the top, and see you have a 75% chance of common (stripes) and a 25% chance of uncommon (seraph).
The odds on the above chart can be (mostly) confirmed by checking all the tests which have been done so far:

This post is just going to summarise genes/breeds against various tiers, as otherwise it's quite unwieldy. A link to a document with more comprehensive information will be put up when i'm done getting it in order.
The information collected is on the frequency of gene and breed inheritance through each possible pairing and is presented in the format below:
Gene/breed #1 vs gene/breed #2: Number / Number – Percentage Gene/Breed
This is read as gene/breed #1 was tested against gene/breed #2, resulting in gene/breed #1 total occurrences / and gene/breed #2 total occurrences – meaning when breeding these two genes/breeds together, you have a percentage chance of getting one of the gene/breed.
Remember that depending on the total amount of trials for each experiment there is still an amount of experimental variance to the posted percentage, meaning that near-equal chances reported here are likely actually equal. Genes we can assume by this data to be on the same rarity tier include: Clown/Speckle/Tiger and Daub/Current/Eye Spots/Freckle/Stripes, and our collected totals use that rarity similarity to gain a better sense of the actual chance of inheritance when bred with any of these equal-rarity treasure genes.

They did! However, that was a bug - they were on the Limited tier instead of the Rare tier, where they belonged. The admins realized this when they added Crystal and Iridescent didn't have a 50/50 chance against it. They fixed it at that time, and all three genes (as well as the newer gem genes) are now properly Rare tier.

I've assumed that the Forsee Progeny tool in the Scrying Workshop uses the same algorithms and random chance as when a dragon is hatched. All signs point to this being true, but we can't know for 100% certainty until we hear it from a staff member.
The use of tiers is technically also an assumption, as staff has never explicitly confirmed it - theoretically, every individual gene could be set to a slightly different rarity which just happen to be in close groupings - but it's implausibly unlikely iridescent and shimmer could have been incorrectly coded on accident if that was the case.

These are the dragons i use for preliminary testing, posted in case anyone else wants to try some quick 'n dirty testing of new genes and breeds. Pop a dragon with the new gene in one side of [url=http://flightrising.com/main.php?p=scrying&view=progeny]Scrying Workshop > Foresee Progeny[/url] and one of the lovely lab assistants in the other, hit Preview a couple dozen times, and check the percentage of times the lab-dragon's genes come up to get a decent idea of how the genes are weighted. Dragon breeding is random enough you probably won't get the [i]exact[/i] numbers listed, but it'll help you make an educated guess.
I recommend using Alan/the Uncommon dragon if you're only going to test with one, unless the new breed/gene is in the gem marketplace. Thus far all the gem scrolls have been Rare, so if you're bothering to test gem genes at all you may as well go straight for Henry and confirm a 50/50 test whereas if you test with Alan (...or any non-gem-gened dragon) the results will be too low in the single digits to be meaningful. It's unlikely another Plentiful breed/gene is going to be released without staff [i]announcing[/i] they're Plentiful, as Plentifuls come from unhatched elemental eggs and more options there would be a literal game-changer, so Lex shouldn't come up 50/50 with anything new. Testing Common/Uncommon/Limited against an Uncommonly-gened dragon gives the largest difference and is less likely to end up being mistaken for a different tier of gene if the generator goes on a weird streak.
